Jaffery Academy Mombasa began in 1904 when KSI Jamaat established a school in rooms adjoining their mosque in Old Town to teach the Qur'an and provide religious instruction. The community introduced proper elementary classes by 1930 and sought government support, with the school officially recognised as a Grant-in-Aid School in 1933. In 1951 the foundation stone of the current Alibhai Panju building on a two‑acre site in Kizingo was laid, and the school was named Alibhai Panju Khoja Shiá Ithnaásheri School, with government contributions and the main donor, the late Mr. Alibhai Panju. Religious instruction was reinforced in 1953 when Kenyan education law made religious teachings compulsory, and by 1954 the school anticipated ongoing expansion under the Ithnaásheri Education Board.
Pastoral care is a central part of the school's approach, focusing on the well‑being of every pupil and guided by a principle that emphasizes that each person matters. This is supported by mentorship programs, House meetings, school assemblies and clubs, and a school nurse and counsellor to address emotional and physical needs. The school reports over 900 current students, more than 70 qualified teachers, and over 1,700 happy parents, with a 100% success rate. Recent events include a STEM Fair Competition (7 March 2026), a Science and Engineering Fair (25 February 2026), and a Junior Spelling Bee (18 February 2026).
